Maybe I am missing something, but the following two quests I cannot finish (sorry if I do not have the exact names):
1. Dwarven Bones - I have all 3 bundles of bones, but when I go back to Caer Cyflen the antiquarian contact outside of the snow alliance does not advance it, and I cannot get into the council chambers to talk to the other Antiquariun contact.
2. Dark Castle: Gem - I am at the find the master and retrieve the gem: However, I already killed the elf and his skelton sorcerers and knights, no quest completion.

The first quest cannot be completed in the Early Access, sorry for that, but yes, you're supposed to go to Halman Summer to complete it.
Regarding the gem quest, I believe you have missed the gem that is hidden somewhere in the master's quarters, he doesn't have it on himself.

Thanks Zaz! I have to say I am really enjoying the game, very much like a tabletop session of 5E,
Same issue for me. I forgot to grab the doom gem before leaving and so the quest never updated. I went all the way back to town and sold all the loot before realizing the quest did not update. I returned to the tower and I picked up the doom gem -- and some other loot -- and still no luck.
Other than reloading a saved game from many hours ago, is there any other way to get the quest to complete now?
I wouldn't worry too much about it other than possibly being a bug. Not to spoil too much but if you complete that quest when you exit the area you will be met with a "Congrats on finishing the EA" notification and kicked to the main menu.

That's extremely disappointing, and it would have been courteous to make players aware of that in the game. If I recall correctly, in the dialogue with the scavenger contact in Caer Cyflyn it flat out says you won't have access to that content during early access. Having something similar in the dialogue with Angbi's ghost would have saved a lot of players a lot of headaches as that quest is regarded. As is, for myself, I traveled all the way to Bone Keep and back to Caer Cyflyn just to complete that quest before I came to the forums and found out it's not a viable quest in early access.
