When I level up my wizard to level 11 there are no level 6 spells to place in the spell book. I am playing Version 1.2.15. All I can do is after finishing the long rest is to scribe the spells if I have them into the spell book.
If you are using mods, check that you have the latest Community Expansion, Mod API, and Unfinished Business installed. There were issues that would make odd things happen on level up that have now been fixed. At the time, I could work around it by making a save before leveling up, exiting the game altogether, and then loading the save and leveling up.

It could be that your Wizard's spellbook is nearly full: each spell you learn or Scribe takes a number of pages equal to the spell level (so, a level 6 spell needs 6 empty pages in your spellbook). You can turn off this option in the Settings, or you can buy a new Spellbook in town.
