I have 2 quests with "Confront Orenetis" as objectives, I have Sitenero with me, I'm in front of Orenetis but clicking on him does nothing and the dialog (I expect there should be one) won't trigger :(
It might be of note that I had quests ongoing with Orenetis and they got canceled when my reputation with him dropped (both during the People's quests and the Giant's quest).
The save is from a playthrough started just a few days ago on the same game version (1.3.44 - Public) .
I will send the save by mail.
I encountered the same problem on my end, I did little to nothing of the other story lines as well, got to the point that some of them wanted me to raid a fort. Now soft locked in front of Orenetis, with no trigger. I noticed that after I went to get Sitenero, the reputation dropped to "Hated" but after the quest, the NPCs stated that they told them Giants attacked, and the player was "Clear", however the rep was still zero'd. Also, had to return to town to offload inventory between beginning and end of quest, and while in town, all guards were marked as enemies.

The game is very very very bugged.
If you start with the forge and go to the secret facility and bring the forge guy to the rebellion and they form a truce, and then switch to rebellion line they rebels send you to go kill Sitenero.
Problem is you've ALREADY FREED Sitenero. So there's no Sitenero to go kill. Also, we don't want to kill Sitenero because that would be evil and we aren't evil.
So
1) it's an evil quest
2) it can not be done. Sitenero is gone, so there's no way to go kill him because you've already released him.

I agree that if Sitenera is no longer there, there is a bug/oversight in the quest structure.
Some faction quests and conflicts between them cannot be really understood until you meet the Rebellion leader. I am not sure if you have met him/her yet... I will only say that they are not all good.
